I’m not an expert but worked in Mumbai for six months. I’d avoid visiting there and Goa between June and September, rainy season. I’d say on a 2 week trip you don’t need to do both Goa and Pondicherry - they both offer slightly differing experiences but Goa is better if you want to combine a bit of relaxation with some nights out.

Goa is much more easily accessible to Mumbai so if it’s a choice of the two I’d go for it on a two week trip.
